I believe Cherry is asking for all three cities. I've never been to Brunei or Kuching, just KL.
I'd say that in KL, it's a toss up between the Hilton in Sentral Station and the relatively new Marriott in Bukit Bintang. I've stayed at both hotels and I was very impressed. The Marriott is a great place, and is near a lot of shopping and restaurants. The Hilton is a bit out of the way, but the flat screen plasma televisions are a good plus.

There's some great inputs from others here, but i feel it's a difficult question. The best is decided by subjective thoughts , and they are only known to you.
Mostly those considerations are based around price , star rating location, amenities and reputation, plus what it looks like to you for what you want the hotel for. I think what you need is a good tool that can sort these options for you, so I've provided you with some links to assist. At least you can make some more informed comparisons.

In Kuala Lumpur, the Hyatt Saujana is your best bet. It's very close to the airport and has everything the american hotels have; resaurants, shopping, shuttle service, and a night club.
Beyond that, the others are nice, but your taking a chance in uncharted territory. No Holiday Inn's there sweetie.
