Do I need to cover the dirt if so, with what? Also, what will kill the musty smell?

Get a dehumidifier
You have to have some type of inspection on your home to find the source of the moisture. ie) leaky roof, cracks in the foundation, etc.
.You definitely need to find and fix the source of the moisture or you will never get rid of the mold. One of the best products to use to kill mold is microban disinfectant spray. This is usually only available to restoration experts but you can purchase it from the link below. Once you do that get the are a dry and seal them with a 6 mil poly vapour barrier. You can probably get more help from the Home Depot if you have any more questions.

Use white vinegar.

Bleach is recommeded by many people but chlorine can interact with certain forms of mold and creates an invisible gas that can scar your lungs on the first exposure w/o you even knowing about it; since you don't know what kind of mold it is it's better to use the vinegar.

Killing the mold should also kill the smell; altho at first you will smell the vinegar but after it dissapates the musty smell should too.

stop the water from entering. make sure you have gutters on your house and that they are clean and direct water away from your foundation. make sure that the soil around the foundation is pitched so that water runs away from the house. the ground around the house should be a couple of inches higher than the ground around ten feet out from it. next increase the ventilation in the crawl space and add a dehumidifier. mix a 25% solution of bleach and water and put it in a garden sprayer and spray the mold, and any other surface that will support it's growth. open any windows or vents while this is being done to provide air movement. if you have fixed the drainage problems and are sure that you will not have any more water coming in, then you can cover the floor of the crawl space with .006 mils plastic, with the seams overlapped 12" and folded over. good luck, hope this helps.

You probably have drainage issues. You need 1 or all of the following....since I don't know what type of home you have, I'm just speculating. 1. Use visqueen or any type of plastic sheet to cover the subarea soil to prevent moisture from evaporating into the subarea. 2. Add vents. 3. have french drains installed. There is another way, add an electric vent. Once aired out and dry, it should be better. Mold and mildew needs high moisture content.
