What we do at my shop for a tune up on a diesel engine is flush the injectors, change fuel filters, air filter, adjust the valve lash on intake and exhaust valves and depending on the engine adjust the injectors (Cummins N-14, ISX and Detroit Series 60)

Change the air and fuel filters. Change oil and filter if needed. Check the SCA charge in the coolant. You can check the timing, but it rarely varies in electronically controlled engines. If it uses timing belts, replace when due. Check idle speed if it doesn't have electronic idle controls. Adjust the valves, if needed.

Basically adjusting the intake and exhaust valves back to manufactures specs. Also it is a good time to check the torque on the valve rack and injector hold down bolts.
