unless your snapping thousands of pictures a day right in his face i wouldn't worry about the flash on you camera. If it was that bad on there eyes the doctors and hospitals wouldn't allow pictures and they would tell you.

I know how fun it is to take pictures of your baby, you are making memories for the future! But babys eyes are more sensitive than yours being an adult.Although somtimes you HAVE to use the flash to capture a moment you can always try to find another source of light so you don't have to use the flash ie:natural sunlight,a lamp or room light.Stand as far away as possible so that you still get a good pic,but arnt right up on the baby.If you have a camera with a zoom it would help. You only get one set of eyes!Lol,Hope I helped!Snap away.

I photograph babies a lot, and I try to not use flash very much. I do believe that direct flash isn't very good for their eyes. Using a reflector (umbrela, softbox) spreads out the light and actually gives a much better quality picture. My favorite way to photograph babies is using natural light comming from a window. (not with direct sun).
That kind of light is so much softer than on camera flash. As far as I'm concerned (as far as photo quality) the little on camera flash is the DEVIL. It makes everybody look like crap.
