Thread a soft cloth through the needle-like slot in the end of your cleaning rod. Remove the moisture by gently sliding the cleaning rod through each of the sections. Go up and down all around around the inside.
Return the rod and cloth to the flute case, and remove a soft chamois cloth. Carefully polish the flute with the cloth until it shines like a mirror. Be careful not to bend any keys.
Rub the mouthpiece gently with the cloth, to remove the gunk and spit. Using your dusting stick (or pipe cleaner without the strip of metal), remove dust from underneath the keys.

You're going to need a flute snake. It's what looks like a miniature toilet brush attached to a long, soft cloth that you can pull through the body of your flute to clean it. Also, for the keys, just use Q-tips and some water.
Hope this helps, and good luck with the flute. :)

You need to take better care of that thing! : ) Didn't it come with a long pipe-cleaner sort of thing? You can soak it in some warm water, but not too long or the pads will crack when it dries.
Get some q-tips and a toothbrush and just get in there. Don't use cleaning products, just warm water, and disassemble it when it dries. Tie a piece of old clean rag to a string, and pull the bit of rag through the flute a couple of times.
What you really need is a cleaning kit from a music store.

to clean the corks use cigarett papers. Press and pull (I had a friend who was a floutist, so he did this all the time). To clean inside get a flute cleaner (usually looks like a stick with an eyehole that you pull a piece of cloth throuhg) If you are ultra daring enough you can disassemble it to get the nitty gritty (Did this with my oboe a few times).
