No, the humping action isn't always sexually related, but more often an expression of excitement.
Females do it too..
Here is a good discussion of the behavior> http://www.veterinarypartner.com/Content.plx?P=A&C=106&A=1498&S=0

I think it's highly unlikely that the surgery was performed wrong. It's quite possible for dogs that have been nutered to still be able to become aroused, they just no longer have the equipment to finish the job. I don't think you're dog's pecker hanging out from time to time is something to be concerned about, the only important thing is that he can't breed if he escapes or comes into contact with a female on heat. If your still really concerned about it them take him to the vet and explain your concerns, they will take a look at him and confirm or ease your fears. Although i'm fairly confident you have nothing to worry about.

Good luck.

By excited do you mean sexually excited or something else? There are problems associated with neutering which you can read at the link bellow. One behavioral note is:
"A recent report of the American Kennel Club Canine Health Foundation reported significantly more behavioral problems in spayed and neutered bitches and dogs. The most commonly observed behavioral problem in spayed females was fearful behavior and the most common problem in males was aggression."

But if you think his behavior is linked to his being neutered you are most likely right. You after all are the one who sees what is going on and knows your dog best. Read the page at the link bellow and think about whether what your seeing is from neutering and do some more research

My guess is that the problem may have more to do with the breed than the surgury.
A border collie is bred to work hard, they love to show off for thier master, and they can develop some odd behaviors if that energy isn't directed properly.

when a male is nutered they remove the testicles that does not stop other sensations from happening. It just keeps it from happening as often. He is a young dog as he gets older it will supside and not happen as often if at all. The older the nutered males I have owned got the less it happened. Just have patience....When you see this start to occurr take his mind off of it by saying his name having him move his location...give him a chew toy...or something to occupy his mind.
