Sorry you're embarassed. "Down there" is the vagina and cervical area.
A full checkup includes checking pulse, blood pressure, heart rate, lungs, eye exam, ear exam, checking the neck and glands outside the neck, looking down the throat (maybe), a blood sample (maybe) and a urine sample (maybe) and a visual pelvic exam (maybe). With everything else to check the pelvic exam takes up less time than everything else.
A nurse will be present if it is a male doctor or you can request one to be there.
For adult women, the doctor does what is called a pelvic exam. The OB/GYN has seen many patients so it's not going a big deal. You lie down on an examining table, you have a gown on, and your feet go into some foot holds on each corner of the table (stirrups). The doctor uses a speculum which is an instrument with a light on it. She is looking for the health of the female organs, vagina and cervix, especially checking the cervix for any kind of infection or disorder like endometriosis. A pap smear may be taken, that is where a long narrow q-tip type item gets a little of the cells on the side of the cervix. These are sent to the lab to check for cancer or any other disorder.

Ask your mom what she meant by that or look up gynecological exam on web md. If you are only 11, and hopefully not sexually active, that kind of exam is really not neccessary. If for some reason he does need to exam your nether-regions, you can request a parent or female nurse be present as a chaperone.

There isn' t any reason for a doctor who is not a gyn to look at you "down there". Even if you are already menstruating, your pediatrician has no business looking there. I have no idea why your mother would say that to you unless she just wants to mess with your head.
You pediatrician should only be checking your general vital signs like pulse and blood pressure and maybe doing some routine testing like a blood test.
If you have questions, you have every right to ask your doctor and if you are comfortable with your doctor, you have a right to be alone in the room with him or her.

Hmm, they won't do an pelvic exam, but they did look at my daughter "down there" real quick at about that age. It was for puberty purposes. Of course ask your doctor questions (or your mom to ask for you) if you feel uncomfortable about anything.
