For instance, is it all right for gay people to stereotype straight people, or black people to stereotype whites?
Or is it always wrong to be prejudiced?

Prejudice would be wrong.

And since we were born with a sinful nature, as humans we are prone to do wrong (and thus, stereotype people)

...but wrong is wrong.
We shouldn't stereotype.
We shouldn't be prejudice.
We also shouldn't compromise ANY biblical principle.

Not at all. Any stereotyping is hate speech. It's prejudicial in nature and makes judgements about people based on things you couldn't possibly know about them. For example, I've heard some Gay people say that all straight males are uncomfortable around Gay people. Although based on their observations. they can't possibly know this.

I think many times when this happens, its a reaction to other stereotypes made to that particular minority group. For example, I am Wiccan and I've heard many Wiccans claim that all Christians hate them. This is obviously a reaction to hate speech or discriminatory actions towards that individual person based on their beliefs.

This does not excuse the behavior on either end. We should always make an effort to understand the individual not their labels.

I have always felt that it was wrong to be prejudice. God made all people equal and that's the way we should feel about everyone.

All prejudice is stupid. I don't think that you will spend eternity in Hell without ice water for it, but it is just retarded.
