It's usually a way someone disagrees with you and tries to be nice about it by typing "peace..."
It's way better than "you're going to hell.."

It's a blessing formula which assume that the world is magical and we can speak things into existence. "Passes understanding" is just a way of saying, "has no discernible effect in reality" like everything else magical thinkers believe without testable evidence. It's a "wish" for your good fortune, and "if wishes were fishes...."
