It's part of the whole mood setting thing. The main way that religions get and keep converts is through emotional manipulation. Therefore, many props are used to help spur an emotional reaction. That's why there is so much symbology used in religion.
Prayer is a way of making you emotionally feel closer to God. This makes the person bond more tightly with the church and keeps the pews filled. The candle is just another part of that. It helps set the mood, which is important to belief systems based on emotional ties.

I dont light a candle when i pray. I believe it is a symbol of Jesus being the light of the world though.
