Spider-Man's costume is durable yet thin enough to allow these microscopic hairs to protrude through it. Body hair often "pokes" through some material, such as Spandex, and while his costume isn't Spandex, per se, (it is never established what material it is), it allows for the microscopic spiked hairs to poke through. Remember, these hairs have spikes along their shaft, and resemble spider hair. I imagine his costume is made of the material similar to scuba divers. Good question, and this is the answer I use to explain it, whether it's 100% accurate or not, I can't say.
