The sky is blue because the lue end of the light spectrum comes out as sunlight is refracted in the earth's atmosphere.
So i'll go for blue again.

I'm guessing it would still be blue... or aqua... tho, with God, the sky can be a multitude of colors.. like the sunsets taht have yellows to blues to oranges and fire reds to purples.... only God can paint a sky like that!

It depends on how deep the layer of water is. I'm assuming that in order to flood the world it would be a goof sized quantity, in which case it would most likely be black, as water reflects a lot of light and what it doesn't gets absorbed. This is why the ocean is so dark.
The story is BS anyway. How on earth was the water held in place? The only explanation is that it was in orbit around the earth, but in that atmosphere it would be ice.

I think that the authors mistakenly believed that the sky was blue because it was water. If it had been a layer of water akin to the ocean, no light would have penetrated and there would have been no life. If the water layer was thin enough to have light penetate it, there still would not have been enough radiation and heat to have sustained land-dwelling life that is not endothermic (only mammals would have survived). The sky would have been blueish though.

Carl Baugh says pink. It's been years since I've seen his videos so I don't remember why he thought that. I think it had something to do with a gaseous metal?? Sounds odd, I know, but like I said it's been years since I heard his explanation.
If it was pinkish that might explain why our eyes do better with magenta sun glasses.
