An and Annee have different meanings. An is 'Year' in the sense of a date. Annee is 'Year' in the sense of the course of the year, the period itself. Same thing with Jour and Journee.

An/Jour/Soir are used in general references; Annee/Journee/Soiree refer to specific periods, such as 'les annees cinquantes'. Bonjour is a general greeting, while bonne journee means "have a good day today."

An refers to a year as a way of measurement. As in "J'ai 18 ans" or "Je serai là pour un an". Année is applied to a year as a word in the sense of "La Deuxième Guerre Mondiale a commencé en l'année de 1939"

Jour is a day in the sense of 24 hours, journée is a day in the sense of "I work during the day" i.e. daylight hours
