does that mean enter the amount that they got back or the money that they had to pay or what?

I'd like to know who wants to know, but I would answer that using line 63 of form 1040, their total tax liability, not what they paid in or got refunded or ended up owing at filing. whoever is asking the question should specify further.

No, it would mean their total tax liability.

It would be the amount from 2005 Form 1040, line 63.
