I've had the best luck with www.sidestep.com when I need to know which flight.

www.hotwire.com when it doesn't matter.

Sidestep is a search engine that searches not only Travelocity, Orbitz, Expedia etc but also individual airlines and more obscure sights. In other words it researches a whole lot more. Book as early as possible and try to be flexible. The last flight I booked I saved half by flying back a day later. Good Luck

Expedia guarantees the lowest, but you can also try Priceline or going directly to the airline's website. I've found that Expedia and Priceline don't work with USA300, Southwest or AirTran.

travelocity.com is the cheapest but to get these rates you have to book out at least two weeks or more. It is pretty much the same with all airlines if you want cheap rates, but I have never found any other internet site to find cheaper tickets. I have mine bookmarked with certain cities I travel to and they email me when the rates go down to these cities.

For the exact same itinerary and class of booking, there is really only one price.

What's your destination? From where? This is such a general question it's impossible to answer.
