No, I think it's a Satan plot. ALL humans need Jesus. God wants all humans to come together and receive this gift. Satan knows that it's harder for Christians to explain to Muslims about Christ if we're killing each other.
Satan does the same thing to destroy marriages. The husband and wife are on the same side. But Satan makes them think that each other is the enemy. Get them fighting AGAINST one another, and it's less likely that they will realize that the fight is supposed to be the two of them, against Satan.

Communism was an atheist plot. It is the logical extension of life without God because individuals created equal were not the important ideal but survival of the state. Atheist wars last century killed more people than all religious wars of history combined. Thats why I think this question is kind of ironic. Religion is the only thing holding us back from really letting lose on each other. Show me how loving my neighbor and my enemy causes bloodshed.

All wars in history are religious-based, and no one is to blame except the difference from one person and what they believe in. It's a little conceited for you to think that atheists have so much power in the world to start religious wars, when the number of people who believe in a deity out-number those who don't by a factor of at least 90% -10%

Religious violence does make atheism seem more attractive. When all the passion and anger in the Middle East has worn off and left loads of dead bodies middle easterners may go distinctly atheist, sickened and disillusioned by what their parents did. Your conspiracy idea would make a great novel.
