In many instances they describe the same thing. An allergy to gluten could indicate rash, upset, itching etc right up to anaphylactice reaction. Whereas intolerance is usually used to describe if get stomach/bowel upset from eating gluten.

Here's my 2 cents.

My friends mom would have a gluten allergy, upset stomach, diarrhea.
My friend has a gluten intolerance, sleepiness, energy deprivation, concentration problems.
