The F/A-18 would win.
But not because it is a better aircraft, which it is.
But because the pilots are better trained and fly many more hours than any pilot who would be flying a Mig-31.
The Mig-21 was a much better Fighter than the F-4( which couldn't turn and had no guns )
But after the US started teaching pilots dog fighting skills again during Vietnam, F-4's owned the sky's against Mig-21's.
Whether is aircraft or M-16's, its not the equipment that counts, but the man/women behind the equipment that matters most.

It's not on the quality of the craft, but the quality of the weapons and pilots of the F-18 that would beat the MiG 31. During training, the instructors would fly older craft and beat up new pilots flying newer craft. The F-18 has out of sight air to air missles which would down a Mig 31 could operate his targeting system.

First of all, a MiG-31 is not a fighter designed for dogfighting. It is a high attitude interceptor designed to intercept bombers at BVR (beyong visual range) not close combat. If a situation like that ever arises, I am quite confident that the Super Hornet would win because of superior American sidewinder missiles and the fact that it designed to manuever in tight spaces rather than relying on its speed like the MiG-31.

Super Hornet and when the F-22 comes on line the winner will be the Raptor.

So the super hornet. I used to work on the F/A-18a/c/d hornet and one day we got a super hornet to stop by. The weapons system is sick! I would love to see it if it could be done without anyone getting hurt.

The Superhornet due to the fact it is more Manuverable and has a newer more powerful Radar. That and Russia has only a handfull of MIG-31 that are even still in service.
