What is the common way to say that someone is from a specific city or State, specially in official documents?
Is it correct to say "Jim is natural from the state of California"?

Native is the correct term, but can cause offence in some countries. "Jim is a native of the State of California" is correct. Otherwise, "Jim is of Californian origin", "Jim comes from California" or even "Jim hails from California".

Generally, it would be more correct to say "Jim was born in the state of California." As that establishes citizenship. Some people may think he just likes organic stuff if you say "natural"

It is an unwieldy way of saying "born in".
It doesn't seem to fit the meaning of natural, and seems forced.
Natural, suggests a state of being which is unaffected, unchanged from it's original way of being.
You might try native.
