I did this journey last year - both ways from Singapore to KL and back again by train, I'd really recommend it!

Taking the train is the safe, comfortable, cheap and traditional way to travel between KL and Singapore.

There are 3 trains daily from KL Sentral Station to Singapore:
dep 08.30 - arr 15.55
dep 14.15 - arr 21.30
the overnight train dep 22.00 - arr 08.20

The fares range from £5 for a 2nd class seat, £10 for a 1st class seat, £12 for a 1st class sleeper.

All long-distance trains in Malaysia are 'reservation obligatory', so remember to make a seat or berth reservation for each train you take. Reservations open one month before departure.
