i want to make my homemade battery for caving waterproof?

Very difficult to make a truly waterproof box. You should concentrate on making it as water resistant as possible. Suggest a plastic box from Maplin Electronics (look under enclosures), mastic for the cable entry, and a secondary layer inside round the batteries themselves. Expect to have to open it up and dry out after immersion.

Why not keep things simple and use a condom? make two pin holes in the side of the condom for the wires to go through, push two wires through the holes and up through the top of the condom. You can now seal the holes around the wires with heat and super glue. Attach the wires to the approppiate contacts on the battery, put it into the condom then tie off the end using a double knot. I have never tried this, just came up with it now, so test it out in water and let me know how it works out. Sorry for all the double entendres but i couldn't resist :)

Also, if you covered it in some kind of way with plastic, GOOP is an excellent glue to seal any weak areas. I use it all the time, and I can guarantee you that it will work - without a doubt. They sell it at homecenters for around $4 a tube.
