Does the command prompt have any text in it to give an idea of what it is doing? If you are running Windows XP or newer you can use msconfig to enable or disable your startup applications.

Start>Run
Type in "msconfig" and click "OK" (or "Run," mine is in chinese so I am not sure what the exact word is.)

Go to the startup tab and disable any applications you don't need, then click OK and it will tell you that you need to reboot for the changes to take effect. You can reboot now or later to see if you removed your command prompt.

Is that command running some type of script? You can find out in the MSCONFIG file. Go to run then type in MSCONFIG and you should see a file associated with dos commands.
