Everyone is saying it's the flu, but she doesn't have any other flu-like symptoms. She says her eyes hurt, but that's because her head is hurting. She has like 100-103 fever at night. It goes away during the day and last's about 5 days. The first time this happened her doctor said it was the flu. But she ran no kind of tests or anything. Anyone have any clue?

You said something about the first time this happened, so it's recurring. Go back to the doctor and tell them what's going on and ask for further testing. The flu or some similar virus would explain the first round but she should not have had a second round unless she developed a secondary infection (sinus?). The other possible scenario would be a tooth issue - which could cause fever and pain and would recur. If she hasn't been to the dentist recently then take her there too.

I just read your additional details - if your doctor hasn't tested her for meningitis then insist on it now. In fact, go to the urgent care or the emergency room and ask for the test. Nausea, fever and pain are certainly symptoms and untreated meningitis is fatal.

You mentioned her having a high fever but yet only said her temp was 100-103 so I am not sure what you mean by a high fever. Yes 103 is on the high side but how long does it last and does ibuprofen bring it down? If they headache is that bad though take her to the doc for pain relief if nothing else.

There is a test for the flu. And Tamiflu worked wonders for my son. take her back to the Doc, there is no need for her to suffer any longer. My son was completely back to normal in 3 days.

Take her to the Emergency Room! No matter what her doctor says! If she is vomiting up the medicine, you can ask for it to be given in injections (shots) or rectal suppositories. Also, vomiting causes dehydration, and it can be deadly, even in people who haven't been so sick.

Take her to another doctor. The one you have isn't paying attention. Not to scare you, but meningitis could present like this at first.
