This Chicagoan says-

Lombardi's
32 Spring St
(212) 941-7994
http://maps.yahoo.com/py/maps2.py?Pyt=Typ&name=Lombardi%27s+Pizza&desc=(212)+941-7994&addr=32+Spring+St&csz=New+York+NY

Take the 1, 2, or 3 downtown; get off on Canal Street.
Walk east on Canal, then turn left on Broadway; walk north.
Turn right on Spring Street; walk east some more.
Look for the mural of Mona Lisa holding a pizza.

Or try:
Patsy's Pizzeria
1312 2nd Ave # 1
(212) 639-1000
http://maps.yahoo.com/py/maps2.py?Pyt=Typ&name=Patsy%27s+Pizzeria&desc=(212)+639-1000&addr=1312+2nd+Ave+%23+1&csz=New+York+NY

which is near enough to:
Serendipity 3
225 E 60th St
(212) 838-3531
http://maps.yahoo.com/py/maps2.py?Pyt=Typ&name=Serendipity+3&desc=(212)+838-3531&csz=New+York+NY+10022&country=us&cs=9&ed=lx3s0K160Sye82hA5L4.hgJZ2wF87lCADRb9gJ3NzAZafrhS8E7UOxNQWSG6DFxg
Nice chocolate desserts and concoctions.

I like the pizza at Lombardi's on Spring Street, but that'S Soho; it isn't near Times Square. If I have to choose the best pizza in Times Square, it's John's on 44th Street between 7th and 8th Avenues It's located in an old church, stained glass windows, very large place, balcony overlooks good people watching..

The Board of Health hit Bleecker Street this morning - John's on Bleecker (same owner - his original place) has been closed down; the inspectors said there was no sink near the pizza oven (the place is in business about 75 years - suddenly, they decided, it needs a sink? - No lids on the garbage cans in the restrooms (those restrooms were very clean last week when I was there). They've also closed the Risotteria on the next block. The same inspectors who allowed the Taco Bell to have all the rats running around - and never closed them up till it was caught on camera (That Taco Bell is two blocks away from the two restaurants they closed today). Anyway, the owner of John's and the other restaurant are at the Health Department right now - arguing that this was a witchhunt and the sign says they hope to be open for business tomorrow.
ONLY IN NEW YORK!

Look at all the thumbs down that's happening here.
I wouldn't recommend Lombardi's, it's not bad but definitely not the best available. Ray's Pizza is all talk, not the best either. This is a tough question, but I'll say Romano's Pizzeria in Queens (Jamaica), it's worth the trip. Not near Times Square, but it's mostly chain restaurants there, sorry.

Times Square is not really a place to get decent food, it's mostly chain restaurants aimed at the tourist trade. Go downtown to John's Pizza on Bleecker between 6th & 7th (if it reopens, I wouldn't really worry about the health dept thing, it's a clean place. Everything gets shut down in NY sooner or later). Angelo's Pizza located on West 57th Street between 6th and 7th Avenues is also good and closer to the area you'll be.I also second the pie at Lombardi's, but that is downtown too.
