It can be used as "I beg your pardon", to interrupt someone who is already talking to somebody else or busy with something or it can be used as an expression of dismay as in if they called you fat and you exclaim "I beg your pardon!" - I always figured that it meant "I beg your pardon if I have misunderstood you and am offended by what I thought I just heard" to give them a chance to correct, adjust or clarify what they meant. In which case, it has nothing to do with bodily functions unless that is the subject of the exclamation.

Pardon can be used to excuse oneself, as in saying "pardon me" after you burp. It can also be used to get someone's attention, as in saying "pardon me" to get a person's attention.
