This also happens whenever no one is around his pen. What should I do? I only adopted him yesterday so that may be a factor.

Put something of yours in the pen with him. No buttons, snaps, etc. or things he could swallow. An old T shirt or an old sock. This will have your scent on it and it will comfort him while being alone. Also get him some safe doggie toys, such as the vinyl squeek toys that just have a hole for the air to come out. The pork chop one has always been a favorite of my German Shepherd puppies. Just leave a couple of safe toys like this in with him. It will get better with time. I know from experience.

The puppy is probably missing it's mom and feels lonely. Put some nice soft towels or blankets in his pen and a ticking clock it has worked for us, I must admit I couldn't sleep when our puppy cried, anymore then when our kids we little, I am the soft touch that now shares a bed with a hubby and 2 dogs.

He probably misses his mommy. ^_^ Put a soft dog bed next to yours (so he's not lonely), and put a ticking clock somewhere in his bed. It will sound like his mother's heartbeat, and it should calm him down. I know this sounds like really stupid advice, but it works. I have been showing and breeding chihuahuas for years, and everytime I adopt a new puppy, this helps.

if he is in a crate...put a blanket on top of it...they will think it is night and will go to sleep. My dog stopped whinning when we had to put him in his crate while we were on vacation(we took him also and it was his first time in a crate since he is not cratted at home). Also my dog loves those dingo bones...it takes him a lot of time to get them apart or the kong toys also keep them occuppied for a long time. My dog also cried often when we first got him but when he was used to us he was fine.
