Sure. There are times when it is stupid to do so, and self-prescribing controlled drugs like narcotics is a good way to get a knock on the door from a regulatory agency, but for a lot of little stuff, there's no problem.

I'm a physician, and I've never heard or seen SOS being used in relation to a prescription for any medication. SOS is based on Morse Code and is the standard call for emergency help from ships at sea or other bodies of water. My guess is that you may be mis-reading your doctor's prescription (and yes, most of us do have difficult hand writing). If your medication is a liquid, the abbreviation may actually be "susp", which stands for "suspension", and tells the pharmacy to prepare a liquid form of the drug for you. SOS does NOT mean "take if needed". That abbreviation is "prn". If this is not the case, I would suggest you contact your doctor and ask him/her what this means.
