Both actually. You will notice a big difference in booting up as your computer doesn't have to load all of the stuff. It just loads what you left on, which should be an anti-virus program and anti-spyware program or any other security program. Also you will notice a difference in the computer's overall performance as all those programs that once were there are not hogging up the system's memory, allowing the system to process even faster.

Everything you un-check will save processor usage and will speed up your sysyem.
I have seen cases that had so many things running that the mouse pointer moved around the screen in big steps. I un-checked a bunch of things and it then zipped along.
Almost every piece of software and many device drivers (i.e. printer) will add litle programs that run in the background. They generally are not needed.
Only about 2 - 3 items are absolutely needed including anti-virus software.
Try unchecking them one at a time and re boot, if all is well and everything works, leave it un-checked. If something important does not work, re-check it.

it would help both, since those auto-startup programs would continue running in the background, even though you don't use it, they're still running, so they're using all the system resources. So, go ahead and uncheck all of them, except the security ones. You need them to protect you 24/7.

The easy way is to use Ccleaner or Winpatrol, they both use plain English so you won't accidentally stop your security software or Windows components.
http://www.ccleaner.com
http://www.winpatrol.com
Run the Issues tool and then the Cleaner with Ccleaner, then go to Tools - Startup.
And do regular housekeeping like deleting old files and defragmenting.

probably just booting up time - but the amount of time you'd save is not worth risking unchecking sometiong usefull (or vital).
to improve performance try defragging (Start>Accessories>System Tools>Disk Defragmenter)

Both.
Fewer programs to load = faster bootup.
Fewer programs running = more memory and less disk acces = faster pc
