Excellent question! I can only think of three answers right now.
First, why did He kill innocent babies? I believe that God created us. He gives us life. He can also take away life. Anytime He wants. Why should we question the Creater's judgement? We are living at His mercy.
Second, why at Bethlehem? This was prophesized. Micah 5:2 and Jeremiah 31:15.
And last, why didn't God keep everything in secret? I believe that everything that God or Jesus did or going to do will not be in secret because He wants believers from humanity. All the important facts were prophesized, were witnessed and were written so that we will believe. Even Jesus was nailed on a cross on a hill so that every traveller in or out of the city could see.
I used to be where you are, questioning the scriptures. You are doing the right thing. When I started to believe, then everything became clear.

I don't know why I'm even bothering to answer this. I guess as a Christian, I don't have a chance of getting the best answer, but it is simple. God brought in Jesus at a low point, in a low place in human history. Had he not done it then, there would be no "better" time. God gives free will, it is a sin to kill, so Herod is the one who killed them. God made death a part of life in accordance with Adam's sin. It is immoral for us to kill, but it is not immoral for God to kill because God can resurrect life, and He controls your afterlife.
