It's not that they are bad for the CDs, it's that the ink from regular alcohol-based markers doesn't adhere to the plastic CD surface and wipes off too easily. Special markers are needed that stick to the CD surface.

If you are talking about a regular permanent marker. Well I'm no expert but I've wrote on my Cd's with them for years and it never messed them up.
