Depends on what you're interested in.
Malaysia is obviously closer so your travel time will be shorter. Malacca and KL are both worth visiting for their museums, colonial-era buildings, churches etc, but you'll see similar things in Singapore . A few days on a beach in Langkawi, Penang or Tioman may be welcome after the hustle & bustle of Singapore.
If you can get to Yogjakarta (Indonesia) that would be my vote for a side trip, just to visit Borobodur and Prambanan - fantastic Buddhist & Hindu sites and on my "ought to be visited by everyone" list.
In Singapore, as well as spending hours/days wandering around the markets and temples of Chinatown, Little India etc, the Botanical Gardens, Jurong BirdPark and Kong Meng San Phor Kark See Monastery are all worth a visit. Don't waste your whole trip on the shopping malls of Orchard Road.
There are lots of small food markets around, some better than others but for evening meals, definitely check out the restaurants along Clarke Quay and Boat Quay as well as in Chjimes. I worked in S'pore for two months recently and don't think I ever had a bad meal at any of those places (the duck curry at the branch of Indochine opposite the Fulllerton Hotel became a firm favourite) - I was staying in a hotel so had to eat out, three meals a day! The office manager's secretary took me to a great 'local' place one Saturday evening - Banana Leaf Apolo in Race Course Road - very very good food. Also, make sure you try a black-pepper-crab, if you get a chance - messy but tasty! And I'm sure you'll go to the Long Bar, at Raffles Hotel, one evening for a Singapore Sling.

I would say that Malaysia is pretty much the same as Singapore...especially KL...
If you looking for something more unique in Indonesia, can try Bali (nice beach, and cultural sites), Menado (great diving place), Yogyakarta (culture, old Kingdom heritage)....those are the most recommended......visited by many tourist....most likely safe ;)
Enjoy!!!

Its better to go and visit Malaysia. Its very beautiful and is better Than Indonesia. As Malaysia is celebrating its 50th Independence year , you would have many offers in airfares , other facilities and the country would look very grand .

Go to Indonesia instead. I am Canadian and visited Kuala Lumpur, Malaysia before. Unfortununately, I was robbed in the streets of Kuala Lumpur, they even robbed my passport. The worst part is that the local police did nothing on my case. I end up travelling without a passport. It was a pure disaster.

Kuala Lampur is a nice place and been there twice. You should check out the Butterfly farms, Orchid Gardens, Negara Zoo just to name a few. For night life you can go to the Zook for clubing.
Enjoy your stay!
