Non-religious people say this, too. It's a tradition most of us learned growing up and were taught was a common courtesy. Like knocking wood, it's something that most people do without ever thinking about its origins. It's just something that people do.
I personally don't. I'm a firm believer in courtesy, but in my mind it's perpetuating a silly superstition, and the world could do with fewer of those.

Actually that saying arrived from a superstition.
At one time people believed a man's soul could be inadvertently thrust from his body by an explosive sneeze, thus "Bless you!" was a protective oath uttered to safeguard the temporarily expelled and vulnerable soul from being snatched up by Satan (who was always lurking nearby). The purpose of the oath was to cast a temporary shield over the flung-out soul which would protect it just long enough to regain the protection of the corporeal body.

The actual reason people started saying that is because back before people understood sneezing, they thought your soul left your body for several seconds and in that time, demons could get in and possess you. Hence, God Bless You, to keep demons out of you.
