if you have them for weeks at a time, they arent sinus headaches, they are migraines, maybe not severe but still migraines all the same, you may want to talk to your doctor about some medications, or find out if the doctor thinks there is something else you can do to control them.
Edit
It could be still your sinus's but you may need a migraine blocker to prevent or get rid of the headache

You may have a chronic inflammation caused by bacterial infection and need an antibiotic. I would reccommend talking to your physician. Also, and this is not a mean stupid Yahoo Answers thing to say, but get a test for any type of chronic immune disorders. Lingering sinus infections CAN, but are not always, but CAN be a sign of that. Good luck. They really are nasty bastards aren't they.

Headache is a pain in the head, scalp or neck. Headaches can be
caused by minor problems like eyestrain, lack of coffee or more
serious reasons like head injury, brain tumors, encephalitis and
meningitis. Taking painkillers continuously can have harmful side
effects, so it is better to modify your lifestyle. More information
