It all depends where do you want to go.

Tropical Trail Rides it's more tourist oriented and will take you the beach and Isabela area.

Hacienda Madrigal is located in Cidra (central area). It is a beutiful place to ride a horse surrounded by nature, streams and green.

This one is located in Humacao, in the southeast area of the island.

Hacienda Carabali is very popular among locals, which means that it is cheaper. Their website it's not tourist oriented so this link will give you their contact info and the website as well.

Hi I have no experience with horse riding here in Puerto Rico, but there is information here of a few place on the site travelandsports.com/ho.htm:

Also, this place Rancho Buena Vista has some good feedback on their site (check the forum page). How reliable that feedback is, is any ones guess.
