For me, the best movie ever featuring a horse is Kentucky, starring Loretta Young and Walter Brennan. The name of the horse is Blue Grass, and if you ever see the film you will never forget the story. It was made in the 30's and Brennan won an oscar for best supporting actor playing a man who was 40 years older than he himself was at the time. I can't say enough about this movie and just posting this answer brought back a lot of memories.

My top four:
National Velvet
Dreamer
Black beauty
Seabiscut
National Velvet and Black Beauty are amazing, timeless classics. Dreamer was a great movie with a different feel than most horse movies. Seabiscut told the story of an amazing horse and had great characters.

The Black Stallion is an absolute classic, as is Phar-lap. One that is often overlooked is Misty of Chincoteague which was as good a family movie as anything (and a lot better than most of the junk that comes out these days). I'm very excited to see ESPN's new Ruffian movie that comes out this June. One of the best racetrack-related movies is Richard Dreyfuss' Let It Ride.

Casey's Shadow was a great movie. I think it was released in 1976 and starred Walter Matthau. It was based on the short story "Ruidoso". About a horse and it's journey to The All American Futurity.
My next favorite has to be Sea Biscuit.

I think the best horse movie is by far Phar Lap. About a horse nobody wanted and believed to be worthless and not able to race yet alone win a race. The only bad part is in the end its a tear jerker.

Phar Lap and The Black Stallion (starring Kelly Reno and Mickey Rooney who LOVES horse racing). I totally enjoyed Dreamer.
But I have to say Phar Lap and Seabiscuit are the closest to the truth. Tom Smith is one trainer I wish I could have known!
