if the surgeon who is a civilian feels my knee is unfit for military duties due to unstableness as well as prior surgery in the same knee. PCL reconstruction... He is putting all this information in his final evaluation. How will this affect the outcome from military doctors?

Look for a new career - you are probably gone. If the civilian doctor is blowing smoke up their skirts, they will not fall for it.
If you want out & found a doctor to excuse you, get use to saying sir alot.

The military is the final word not the civilians. You will need to go to a med board which can last up to a year and sometimes even more. You will be LIMDU if the military docs see the need. You may just get stuck with shore duty or desk work depending on the branch of service. The military has thousands of personnel with bad knees serving on active duty so don't get excited about getting out soon. They will do what is best for the military not what is best for you. Hope this helps. Been there and done that.
