Instead of AutoCAD you could use SketchUP, ArchiCAD, ADT and now with the Introduction of BIM, even REVIT. Revit not only allows you to control the design of your house but also control or atleast show you the affect the mechanical systems could/might have to the outlook of the structure.

Why does everybody want to do things on the computer? Start with a pad and pencil. Write down everything you want:
Electricity in every room, overhead light fixtures, outlets. Power source?
Plumbing- bathrooms, kitchen, laundry room, outside water taps. sprinkler systems. Water source (city or well) and disposal (city sewer or septic tank). Size and type of bathtubs/showers. Remember basement floor drains.
Heating/AC thermostat location, type of heat used (gas-oil-electric-other) ductwork and vents.
Bedrooms, number and locations.
Kitchen (size/location, fixtures-stoves, sink, dishwasher, refrigerator, pantry)
Other rooms dining room, family/rec room, living room, office and storage space.
Garage (how big? heated?)
Hallway dimensions, windows, doors, stairs (if needed).
Extra stuff- security systems, smoke detectors, backyard patio, exterior walkways.
Decide on the type of house style you want and external building materials: wood, brick, other.
Now, hire an architect to design the home to your specs, or as close as building codes will allow. The list I gave is probably less than complete. I can't imagine what I forgot to mention and would hate to have to live without it.
