God lets people do evil things so he can test us all. As for the USA dropping nukes on Japan, that was not evil regardless of what your liberal teachers say. Japan attacked the USA in a way that violated every international law, and had also attacked many other countries and had murdered millions of people and the best way to stop them from murdering millions more people was to show them they could be killed themselves. In the real world we must stop agression with the use of superior force, and thank God we had it in 1945 to stop the genocide being committed by the Germans and the Japanese.

First, I must echo the sentiment of free will.
Second, we live in a fallen world susceptible to sin and evil. Men (and women) can be deceived, betrayed, and corrupted. Evil powers and beings which people are uncomfortable in accepting are at work trying to turn people from holiness and a communion with God. Unfortunately, combined with free-will, some people turn to evil ways and seek to hurt others.
Third, I believe God uses times like these to test people to see if they will accept the evil or fight against it. Just like abortion, the Holocaust was a tragedy which people could embrace or fight against. This shows the true heart of a person and whether or not they truly believe in Him and His teachings.
Finally, as devastating as dropping the nuclear bombs were, I question the evil nature of it. Hopefully, God can explain His view of it some day. Please allow me to explain. The Japanese culture during WW2 was very similar to some culture today which prides on destruction of the enemy through suicide missions. This means that our progress through the Pacific War might never have ended because we would always be having suicide attacks on us. I have heard some estimates of up to 100,000 lives were probably saved because the nuclear bombs forced the Japanese to change consideration from self-sacrifice to survival of their civilization in its entirety. So which is the worse evil?

God allowed us to drop the bomb and kill Jews to allow us to see the monsters that we are.
That way truth can become manifest and we can be ashamed. If God kept us from doing these things we would not have free will.
If we have no free will, we have no love. And if God is love why would he create a world without love?
You cannot force people not to do evil and expect their actions to be pure unadulterated love. Love does not include restrictions to free will. Therefore God allows us to do whatever we wish all for truth and love because love cannot be forced.

Gods existence doesn't rest upon the actions of sinful man. God allowed these horrific events to take place in order to bring about the ultimate good.

Why does God permit suffering?
Who really is to blame for it?
Humans are to blame for much of the suffering. They fight wars, commit crimes, pollute the environment, often carry on business in a manner motivated by greed rather than concern for their fellowman, and sometimes indulge in habits that they know can be harmful to their health. When they do these things, they hurt others and themselves. Should it be expected that humans would be immune to the consequences of what they do? (Galatians 6:7; Proverbs 1:30-33) Is it reasonable to blame God for these things that humans themselves do?
Satan and his demons also share responsibility. The Bible discloses that much suffering is because of the influence of wicked spirits. The suffering for which so many people flame God does not come from him at all. (Revelation 12:12; Acts 10:38)
Why does God not do something to bring relief to mankind? Why should we all suffer for something that Adam did?
In the Bible, God tells us how we can avoid much suffering. He has provided the very best counsel on living. When applied, this fills our lives with meaning, results in happy family life, brings us into close association with people who really love one another, and safeguards us against practices that can bring much needless physical suffering. If we ignore that help, is it fair to blame God for the trouble that we bring upon ourselves and others? (2Timothy 3:16, 17; Ps 119:97-105)
Jehovah has made provision to end all suffering. He created the first human pair perfect, and he lovingly made every provision so that life would be pleasant for them. When they deliberately turned their backs on God, was God obligated to intervene so as to shield their children from the effects of what the parents had done? (Deut. 32:4,5; Job 14:4) As we well know, married couples may have the joys that go with producing children, but they also have responsibilities. The attitudes and actions of parents affect their children. Nevertheless, Jehovah, as an expression of marvelous undeserved kindness, sent his own dearly loved Son to earth to lay down his live as a ransom, to provide relief for those of Adam's offspring who would appreciatively exercise faith in this provision. (John 3:16) As a result, the opportunity is open to people living today to have what Adam lost - perfect human life, free from suffering, in a paradise earth. What a generous provision that is!

If God does exist then it is not a loving God at all, rather a sick, twisted, perverse being who delights in evildoings. The truth is that God doesn't exist and those atrocities you mention are simply the work of our screwed up human nature.

And the Japanese asked for those nukes, the US lost an entire fleet and had to show superiority in order to end the war.
I'm not saying Japan deserved to be bombed...I'm simply saying they sparked it. They attacked the US, and the US returned their deadly fire.

I've herd hundreds of stories of people who were salvaged in Hiroshima and Nagasaki by prayer. The holocaust brought out hundreds of martyrs.

Those are just two reasons of the thousands that make atheists including myself realize that there can not be a god unless he is a wrathful god in which case I wouldn't want him to be a part of my life anyway.
