An oxymoron is an instance of conjoining contradictory terms (as in "deafening silence."), so, no, it's not an oxymoron. But I know what you mean. When I first became a person of reason, I was surprised by how many atheists and agnostics said "God bless you" after someone sneezed. Apparently it's just one of those common phrases one hears all of one's life and never really thinks about. Like "G.D. it!" "effing hell," or "knock on wood."
