That sort of comment usually implies that your were late. In which case just ordinary boring, office scarcasm.
Ignore it, or you could reply "thoughtful of you to miss me".

Were you late? Are you frequently late?
If so, this is a sarcastic comment about your arrival time.
You can respond "Glad to be here!" or "How nice of you to notice." Otherwise, ignore it.
If this person is a supervisor, I would try to arrive on time. Somebody is watching you!
If this person is not a supervisor and the comments start to annoy you , you can speak to your supervisor to ask this person to stop. However, if you are a person who comes in late, your supervisor may not be so sympathetic.

Usually when a co-worker greets your arrival at work with that what it really means is
"You are very late and we've all been sitting around looking at our watches and discussing it."
Your response should probably be
"Sorry I'm late, but (insert excuse here)"

Interesting how people believe they must respond to their "feelings"... I have news for you, in the workplace (and for that matter, most places, your FEELINGS don't mean anything, nor should they) However, how about responding in kind... "Thanks, glad to be here".
