Where do you catch the Airtrain, where do you transfer?

No subways go TO the airport. The Airtrain -$5.00 -will take you to Howard Beach where you can connect with the A train into Brooklyn Manhattan and the Bronx. Be fore- warned that the A goes through some pretty crappy neighborhoods on it's way to Manhattan. Something to think about if you're planning to use it at night.
The Airtrain will also take you to Jamaica Station of the Long Island Rail Road .
At the LIRR you have two options You can take the E subway into Manhattan for $2.00
or you can take the LIRR into Manhattan - 34th street& 7th ave for $5.00 .
The LIRR is a lot faster
The advantage of subways is that with the free transfers you can get pretty much anywhere for $2.00 [ I used to live in Rockaway , I know all about the double fare zones ]
This disadvantage is that if you're covering distances ; the're slow
So Airtrain +Subway $7.00
Aitrain+LIRR+Subway $12.00

You can catch the airtrian via the LIRR (faster but more expensive) or the E or J train (subway) at Jamaica Station (LIRR) or the Sutphin Boulevard/Archer Avenue/JFK Airport stop on the E or J. You can also catch it at the Howard Beach-JFK Airport stop on the Far Rockaway-Mott Avenue branch of the A train. Of the E, J, or A option, the fastest depends on where you're coming from. Take Super Shuttle for $17, they will take you and your bags to anywhere in Manhattan for $17, cheap and easier than trying to navigate the trains/ subways.

Walking is free, therefore, it is also your least expensive way to get from Manhattan to JFK.

Take the subway! Its $2 oneway.....the E train goes to manhattan and is at JFK airport. Its not difficult.
