not only should you stretch but if they have hurt in the past you may need to use a lightweight brace on it to keep in the right spot throughout the whole workout. also try to take 2 or 3 ibuprofen before you work out and that should help the immediate effect of the workout. when you get home or later in the day if they are bothering you, you should put ice on them for 10 min. but do it 10 min on and 10 off. and rotate at least 4 times. bout 40 min down time but they will feel a whole lot better. good luck and hope you feel better=)

get an mri on your knee asap before you can't walk at all your knee is telling you something
