I drive a cab in San Diego and I've tried many different pizza places. These have stuck out in my mind.
Bronx Pizza on Washington St. in Mission Hills/Hillcrest if you want the best thin crust New York style. Its a fast paced, no nonsese experience in a friendly NY way.
Right down the street at Washington and Eagle St. is a liquor store w/ a deli called Fiori's They have the best cheap pizza in SD at .99 a slice. (Almost as good as Bronx). (wish I had some right now)
For a little thicker, little more upscale pizza, you should try Vesuvios at 30th and El Cajon Blvd. in North Park. The pepperoni, mushroom, and extra cheese pie is unbelievable!

You mean you have pizza already and just looking for a best place to eat ?
Or you mean the pizza restaurant ?
Well, I once when came to San Diego, had a Pizza at " The Westgate Hotel " and I think its the best tasted Pizza I can ever get in entire San Diego. Its situated in 1055, Second Avenue San Diego, CA 92101 Their phone number is 2381818
The restaurants there are named as Le Fontainebleau, Cafe Westgate, Grand Foyer & Plaza Bar.

I have two favorite places for Pizza:
1) Old Venice, on Canon near Rosecrantz on Point Loma. Gourmet pizzas as well as the standards, with delicious soft thick crust and wonderful sauce and toppings. They also have pastas and salads to die fore.
2) Pizza nova, with branches on Harbor Drive near the airport, and up in Hillcrest. Again, lots of appetizers, pastas and salads area available to go along with the pizzas.
Both offer take-out.

Filippi's in Mission Valley (on Friar's Rd near Mission Gorge Rd) and in Escondido (on Grand Ave) makes great pizza. Nicolosi's in Grantville/Allied Gardens area makes not only great pizza, but great homemade pasta too! Mona Lisa Italian Restaurant on Waring Rd in Allied Gardens makes great pizza and pasta as well!
