I have a canary couple that laid a clutch in January. The babies have fledged, but now the female has laid another clutch. Should I remove the babies and dad from the cage and let mom do her thing one her own?

No. They may still be getting periodic feedings from both parents. It won't hurt to leave them all in there. If anything, they may help feed the second clutch of chicks if it hatches.
