The competition between Air companies has caused that practically any minute you could find (mainly if you use Internet) an offer that is better (or worse) than the one of nor 10 minutes earlier. In a so long distance flight it's not at all determinant the airport even if I guess flights from Rome should be generally speaking cheaper than from the other 3 locations. This could be true due to the fact that just Rome can have direct flights to NYC (I don't know if it's so for Phila too) while the other Italian airports, if you exclude Milan, don't have direct connections and then should cost more.

I would guess Rome-the prices are usually based on the frequency of flights available. Rome will most likely offer more flights to these cities, meaning lower costs.
