This quote is saying that the heart (or emotions) are not always logical.
Capitalization might make it more clear: The Heart has its reasons that Reason knows nothing of.
Reason (the mind, logic) cannot understand the motives (reasons) of the Heart (emotions).

This was said by Blaise Pascal, the 17th-century mathematician and mystical religious thinker. The Reason which applies in the investigation of objective fact does not apply in the domain of religious faith. Pascal appreciated the claims of both science and religion. Religion depends on the action and power of the heart. He was, like his contemporary Racine, a French Jansenist, who believed in the power of Grace, which is the activity of God in the human heart, and which cannot be investigated through "rational" reason. One of the most influential figures of Pascal's time was Descartes, who argued the supremacy of the Reason, and whose thought led to religious scepticism. Pascal suggests that the heart has reasons of a different kind which rise above Reason in the Cartesian sense. It is a paradoxical sentiment which Pascal was eminently qualified to express, for in his person he united science and religion. As other posters have pointed out, Pascal's thought (it appears in a book called "Thoughts" or "Pensees" in French) can be applied to a good many other areas of life.

It means that reason comes from the head, the heart feels things that the mind has no concept of.

the heart has its own reasons that will never be understood or reasons that can never be explained, reasons that had nothing to do with logic
