Andy is right. There is so much you would have to change. The key piece being the motor. The cost to do the conversion would far outweigh the cost of trading it in on a used cobra. Keep the GT as a GT and add some forced induction. You'll save some money that way and be faster than the cobra.

ok, im going to assume youre wanting to clone a 2001 cobra instead of an eariler 99-00.
Hood
brakes (front are bigger and brembro, front and back have 'cobra' engraved on calipers)
engine-gt used a 16v sohc, cobra used a 32v dohc made by teksid
transmission-cobra used a tr3650, gt uses a... it has slipped my mind
emblems
wheels
guages (white)
steeringwheel cover (cobra embossed)
front sway bars
rear indpendent suspension (gt is solid axel)
shocks/struts
fog lights are round on the cobra
bumper covers (both front and rear)
floor mats
cobra specific brake booster
headlights are smoked on the cobra and clear on the gt
spoiler is different

Now here are the items im sketchy about... i know the cobra much better then the gt, so youre gonna know what you have.
i know cobras have traction control
i know the cobra comes with a 6 disc in dash cd player
emergency trunk release inside of trunk

i think those are all the differences.
**EDIT**
Some paint colors differ. rio red isnt on gts, but is on cobras.
