I always found it better for myself to arrange the clubs in order, especially the irons. It makes it easier to find the club you want and you won't lose your concentration on the shot by having to dig for your pitching wedge. If you're anything like me, it's frustrating having to dig through an unorganized bag looking for that short iron.
Most bags are divided into three or more sections. Use those sections appropriately. It may sound cheesy, but it will improve your golf experience. The trick is to put the club back where it belongs.

Yes, you should put all your wood/drivers together in the top front spot. Your 3,5 6 and 7 irons in one of the small spots that are side by side. Then your 8, 9, sand wedge, pitching wedge and putter in the other small spot.

The putter and driver in the back slot, Woods and long irons in the next followed by mid irons and the short irons in front

It is really up to the individual and what they are most comfortable with when on the course. Usually the woods go in the back and the irons and putter follow.
