Did Athrun in Gundam seed married cagalli?

No. All of the living Seed characters (be it officially single or in a boyfriend/girlfriend relationship) remained single after the end of Gundam Seed Destiny.
It is assumed that Athrun and Cagalli stayed together in Orb at the end of the 4th special edition of GSD.
(Kira, now a ZAFT officer, and Lacus, now chairman, are in PLANT; Shinn, Luna and Meyrin are also there; Athrun was shown wearing the Orb military uniform)--> You can see the ending clip at youtube.
*Note: the person above me was referring to the Final Plus Phase. I'm referring to the director's cut of everything which included the Final Plus Phase and additional never-before seen footage of what really transpired after the Final Plus Phase.

Nope, in Gundam Seed Destiny towards the end Cagalli takes off the ring Athrun gave her and stays on ORB. They don't really see each other much.

In Gundam SEED Destiny, he did gave her a ring but she removed it after near the end of the show.
In the last Episode, some of the main character gather in ORB memorial place and we can see 3 couples :
- Lacus and Kira
- Lunamaria and Shinn ( new hero from Gundam SEED Destiny )
- and Athrun without Cagalli but another heroine from Destiny. Don't know if he loves her but she does and Cagalli entrusted him to her.

They were unofficially engaged in episode 10-15 where Athrun gave her a ring but they weren't married. I hope they do! Asucaga forever!
