I don't know if you can have two libraries, but why not each have a playlist on your library, so as to identify which songs are whose? You can just ignore the main library, and if you manually manage what music is added to your iPods, rather than letting the computer do it automatically, you won't have to have any of your sister's music on your iPod and vice versa. But if there are any tunes at all that you both want, you can easily add them to your own personal playlist.

Hope this helps!
